We propose a project characterized by exclusive use of new ultra-high-throughput sequencing technology combined with state-of-the art bioinformatics algorithms designed for maximal exploitation of this technology. The project will be carried out in close collaboration with 454 Life Sciences, the inventor and manufacturer of the 454 sequencing technology. Sequencing will be based on 454 shotgun sequencing using the new Titanium technology generating 1,2 mill sequences of an average length of 400-500 bp. A combination of shotgun and different size "jumping pairs" (3 kb, 8-12 kb and 20 kb will be used. In order to obtain a complete scaffold around 30.000 BAC clones from a BAC library will be end sequenced (using Sanger; average insert site 125 kb). We anti cipate a final coverage of 25X of the cod genome. The assembly will be done in tight collaboration with 454 using the new version of Newbler assembler. The annotation work will be lead by the Norwegian team but will involve 454 Life Sciences, the Europea n Bioinformatics Institute and other highly competent actors with documented previous annotation experience. This sequencing project will provide a smooth competence transfer to Norwegian researchers concerning 454 sequencing, assembly protocols and annot ation methodology The proposed project will be one of the first of its kind where the new technology is used to de novo sequence a complete and large vertebrate genome at a low cost.
